Dynamics for Outlook client changing default settings

I want to be able to change the default settings of the Dynamics for Outlook client during the install/configuration but the settings available in the xml file seem to be very limited. I know the registry key values that need to be changed which can be scripted up but there is worry that they will be over written then the configuration runs.

Anyone had any experience of this and if so how did you manage to change the default values?

    I was looking to enable the scanning of emails for a tracking token. Cant find any way to do this during install/configuration. I dont want the users having to do it manually.
