In NAV2009, we want to create a role that can insert and certify Routing and Prod BOM. Once they are certified, that role should not be able to change them.
Could you let me know what tables I need to enter into the role's permission screen and what kind of permission (Read, Insert, Modify, Delete, Run) I need to choose ?

You can try with Security Filter on Permissions for Routing Header and Production BOM Header tables, but I think that better solution is a small customization. You can add Boolean on User Setup table with change status permission per user. You can add this controle on BOM and Routing header.
What does "Indirect" permission mean?
This permission is granted indirectly. An indirect permission allows you to, for example, read the object via another object that you have permission to use, such as a codeunit or a form. If you try to read direct this object you will not have rights.
We usually use this permission when we don't need explicit rights, but we need to use some object from codeunit (e.g. in posting process).
