Unsure of how to address this.
Steps to reproduce:
1. Upgrade 8.2 CRM Server & Org to 9.0
2. Ensure IIS points to correct default directory: C:\Program Files\Microsoft Dynamics CRM\CRMWeb
3. Ensure service accounts have correct access (made all local machine admins for testing)
Throws up - System.Exception: Action Microsoft.Crm.Setup.Server.StopWebApplicationPoolAction failed
From the crm server install log file:

It seems there's some issue occurred when CRM step web application pool.
I haven't found any more info on this exception except this one old blog from Hosk, there's no fixing solution for this in this article while you could repro his operation to have a try.

This ended up being bad media, which I downloaded from the Microsoft Volume Licensing Center for v9.0. Got the install to work when I downloaded the general release install files and then hand entered in the license key that I obtained from the VLC media. Think there literally were missing files in the VLC version.
