Is there any way to make the customer reference mandatory while creating a new order ?

Yes, with development. You can set property Mandatory to Yes on that field using a table extension.
There is a lot of ways to achieve this. You can for example create an event handler on method onValidatedWrite. I do not think that you can change properties on standard fields with table extensions.

ClementDE, actually I gave you incorrect advice. You can't change the Mandatory property using a table extension. Instead you need to use CoC or event handler on the logic around validateWrite method of SalesTable.
