I guess you're talking about authentication.
If you're going to call web services offered by F&O, then yes, you must register the application in Azure Active Directory and grant it permissions to access F&O.
Note that it's just one of several ways how you can implement integration. For instance, the applications could communicate through message queues instead of direct web service calls, or you could go through CDS.
