Could someone explain how to overcome this issue?
When production order is created from project module and we report it as finished the amount produced automatically is written off to project. How to leave the produced amount on inventory on hand? Are there any parameters which control this behavior?

When creating the production order from the project, the costs are directly consumed.
If you don't want this, create an item requirement or sales order with the product. Then create a separate production order and have the reservation linked to the demand on the project.
Creating a production order or purchase order from the project directly will consume the costs as part of the project.
