Some users are getting following error when accessing their expense report in EP, and they are in on separate company, other users in different company are fine.

Do these users have the correct security roles with organization assignment? Are they using an url including or excluding the company ID? Is the startup company matching the company where they need to have the access?
Yes, users' security roles are not changed, and URL including the company ID, and matching the company they are in.
I have to correct one thing, now, users told me, indeed, some users from same company can access EP without error.
This make things more confusing, BTW, I had ask them cleaned up their browser cache, and tried different browsers, still having problem.
Please review the security roles of the users. Do you have organization assignment in place on the roles assignment?
Thanks guys, as you suspected, it was a role change caused the problem.
