Can Skype configurations be override in CRM for a custom purposes ?

I am looking for what exactly it does with Skype, when you click the phone number it pop up the Skype and call the person if you have configured it. I need it when on-click event happen it calls a web service that's it. 

How can I do it in simple and easiest way ?

This cannot be done with the Skype integration. If you need it to call a webservice when clicking a number, perhaps JavaScript on the form would be used here to achieve this. This would also be unsupported.

is it possible with custom action ? in CRM 2013 ?

In order  to call custom action first you need to attach click event on the field. As Aaron mentioned to attach click event you need to write javascript.
