I was wondering if you are able to include the "notes" of a case in an email using a workflow?

Using OOB you can't add notes of a case in the email using workflow. If you can add new multiline text field in case and have workflow to update this field whenever some one creates a notes. Then you can add notes to the email from this newly created field value

select case in the lookup for drop down and in the field choose " Dynamics record url" and place that in email description.

Yes both is possible using custom workflow.
To add notes for case, you need to create custom workflow activity, which will get all notes of case and add it into Email.
Custom workflow activity is required because Case to Note (annotation) has 1:N relationship, and in workflow you will be able to get data of related notes unless you using custom coding using custom workflow activity.
Also in same workflow activity you can add Case record hyperlink.
Each case record hyperlink is different, and to get/ generate hyperlink you need to use coding.
