MY CRM Instance is - CRM Online (2015). I am Unable to import Managed Solution and unable to delete managed solution (when Site Map is included in the managed solution). This happened after upgrade to CRM 2015 from CRM Spring ’14 and only in one sandbox instance.
Error while Import of managed solution that contains Site map:
The sitemap contains references to Web Resources that do not exist on this system. The following invalid Web Resources references were found: crmtools_/CRM.Tools.MetadataBrowserPage.html, crmtools_/CRM.Tools.ODataQueryDesignerPage.html
Error while Delete of any managed solution that contains site map

I think best option is you need to install OData Query designer solution and MetaData Browser solution again to CRM system, and then remove it.
Both solutions are managed solutions, so it will remove all its components, including html web resources.
If this not worked some how, then you need to download sitemap, and in site map find above web resources reference and remove that xml part manually. Re import it to CRM and publish your site map.

OData Query designer solution and Metadata Browser solution are not maintained any longer by Rhett Clinton . They are exported from CRM 2011. It is well advertised that CRM 2011 solution cannot be imported to CRM 2015(what I have). This is well articulated by Hosk in https://crmbusiness.wordpress.com/2015/01/07/you-cant-import-a-crm-2011-solution-into-crm-2015/
My CRM instance’s sitemap does not have any reference using below toolbox or when I check the xml of solution that contains my sitemap.
Some what the dependency and solution component is messed up.
Lesson Learned “Delete CRM 2011 solutions that do not have any newer versions before you upgrade to CRM 2015.”

XRM Tool box is windows application, you don't need to import into CRM.
Another option as I mentioned, you need to download sitemap. for this you can create new solution, and add site map, you need to click on "Client Extensions" shown in Solution components, then click on Add Existing button on grid.
Then you need to extract zip file, and open customization.xml file and look for above references, remove those references and re import.
Make sure you have copy of your customization..
1) Before I came here for help , I Used XRMTOOLBOX to view or Edit The site Map and I did not get these items. I do not have these web resources in my SiteMap.
2) I have exported solutions as you described and tried to see if it exists in my site map it does not have any of above mentioned references.
3) I tried to import the two solution that cause these issues. It did not work because I can't import CRM 2011 solution to CRM 2015
4) I tried to create these web resources directly in CRM to satisfy the complain I get upon delete/import of soln, it shows these web resources do not exist. It errors out telling me the web resource does exist
It is something that has to be done manually, there was wrong solution layering. Our CRM instance is CRM online and we do not have access to the database. I have contacted Microsoft Support to resolve this issue. Inside SitemapBase table, SiteMap XML has wrong reference on crmtools nodes.
