I'm wondering how each of you populate a link to domain on leads (so the lead can connect to a company profile, if one exists) as leads are created? We are looking for a way to automate this.

The best way to do this would be to write a plugin on Lead creation.
The Plugin would check the domain, try to find it in Companies/ Accounts, and if it finds any match, associate the lead to the particular Account/ Company.
We did something similar few months back, and it works properly.
