We have one managed solution that imported on two clients CRM. In this solution we have whole new Area in that we have added our custom entities.
When we have made some changes in that solution and re-imported same solution on clients CRM then duplicate entries means Two Areas created in sitemap instead on one.
We noticed one behavior one of the client CRM. There are two solution one is with _upgrade append. For example one solution with name
"oursolution" and another with "oursolution_upgrade".
Note: We have choose upgrade option while importing the solution.
Is anyone face such kind of issue and solution for it.

I had similar issues before. Is there a specific reason you chose the "upgrade" option? Considering the fact that you did some adjustments to elements you have imported before I would suggest to use the update function....
I would try to do a full backup in the admin center (I assume you are on a cloud instance), then remove the "_upgrade" package and re-import it as am update.
