When a new account is created, a folder should be created in SharePoint and placement is based on:

Root Folder >> Account Type >> Account Country >> Account Name in CRM >> Case >> Case Name > Case documents.

Account type: Client, Provider, Agent
Account country

Can we control the users access to the root structure based on security roles in Dyn365 or group roles/Security roles in Office 365?

Hi Sandeep,

Folder permissions are managed within SharePoint and cannot be controlled by CRM security role. If you don't want do provide root level access, that restrict it within SharePoint, it should automatically applied to CRM SharePoint view.
