Hi everyone, is it possible to query another crm instance in Unified service desk with a user that has access to other instances? We have call agents that have to provide services for multiple crm instances.

"Provide services for multiple crm Instances" means, I don't think you just want to do a simple service call to the other org. I blv, you must be interested in finding customers and start session of those customers and service them etc in the other org as well. If so, I'm afraid I don't think it is that simple (not even sure about possibilities of it also) because all the information that USD needs are org specific and you just can't fiddle b/w orgs once after opening USD.
Would be interested to see any other comments from USD gurus.

I have not tried this, but this should work using the Web API. It depends on how you get the tenant url, but you could hardcode to test. The trick would come when dealing with context. So if you treated everything separate, making calls to each different API, then identify where the response goes it may work. I think I'll try with my test and prod instances.
