two questions :
- did you move your BP server to a new system ?
- have you followed the directions from Microsoft about upgrading BP from 4.0 to 6.x ?
You need to be careful about the upgrade process, since the new (and last) version of BP can either be installed on a 32-bits or 64-bits system, which means that it's a different version (6.0 or 6.1).
Personally we upgraded the last time BP to 5.0 when upgrading GP from 10.0 to 2010, as we needed to add new companies in GP, which requires to re-run the setup on BP to integrate your new companies. If the setup detects that the back-end version of GP doesn't match your BP version, it will throw an error and not let you go further.
When upgrading to GP 2013R2, I tried to setup a new BP 6.0 server, but was unsuccessful to connect to the new GP server when it came time to switch the production (in test it worked fine though).. As we didn't needed new GP companies, we just pointed told BP 5.0 server to the new GP 2013R2 server. this will work and you won't experience much troubles.. The only drawback is that this combination is not supported by Microsoft if you try to open a support call.
