With the new Software Developer toolkit, the crmregister file often gets amended simply through the process of opening and closing Visual Studio.
See the screenshot below - I checked the crmregister file into VSTS, closed Visual Studio, re-opened it and the entire workflow assembly section has been wiped.
Sometimes both plugins and workflows get wiped.
This means that the first thing you have to do every time you open the solution is check whether any changes have been made to the crmregister file and undo them. If you had not checked your changes in, you may lose them altogether.

We were able to reproduce this and create a fix for it. This has been posted in the update that went out today.. Please let us know if your still seeing the issue after updating your local copy of the tools.
I also have exactly the same issue. If you shift the plugin solution xml part tot he top, always the second "Workflow" solution xml is wiped. If you switch them around so workflow solution xml (crmregistration file) is first in the list, then the plugin xml is wiped. Clearly a bug and as we have many customer development projects, this is a show stopper.

I had the same experience - a crmregister file created by my colleage with developer toolkit 2013 was wiped by my developer toolkit 365.
I just receovered the change from GIT.
Up to a fix of this problem I'll set the file to "Ignore on Commit" in the source control to avoid destroying the solution. See also community.dynamics.com/.../222894.
This is from a crmregister file which has been built with the new version of the toolkit. I know that there are compatibility issues with the old toolkit, so this project has been built from scratch using the new toolkit. The file was built on 21 Jan 2017 using whichever version of the toolkit was current at that point.
Was the original version of the file from the same version of the toolkit (1.3.xxxx) or from the older 2012 toolkit?
