Like mentioned above, the templates will overwrite the values. I do think you can better extend the source file with default values for these columns or setup default values on the source to staging setup. Why changing the system if you can manage it easily in another way?
Apply template is more of User Interface functionality to support fast data entry, at least based on my experience.
We hear you and understand what you want to achieve, what we mentioned above is what options i think are available :)
From a template configuration perspective, i think it will need customization to skip fields that are already populated. Even if you solve this skip issue, you still need to figure out a way on how to default / apply the template.

Thank you. I am actually trying to import items and auto-generate item numbers while importing. I want to limit the data in csv file so that I can capture only fields that are unique per product from CSV and want to apply template for the rest of the fields. Now since the Item number is auto generated, I cannot first apply template and then the product data, nor apply template on the imported items as the data is overridden.
Ideally, I wish if there is a way to not copy a few fields when template is applied. Can we configure templates such a way that a few fields are skipped while copying the template data?

Whatever is in the template, it will overwrite the value in the product. What you are trying to do is product import, on top you are looking at customization to apply the product template. In addition, there is concern to overwrite the value as well.
Suggest that you rethink this strategy, may be what you can do is find out what you want to default, apply these values prior to importing the data in excel or whatever your data source is and then just import the data. This is going to save you from customizing the system. If you are going to be using import on recurring basis, see if this is the best approach OR you should default the values in a different way.

I have a concern that, If the product template is applied on the imported item, Few o imported field values will be overridden from the template. Is there a way to restrict this? If I leave some fields in template blank and have those set up on the item and then apply the template, would the Item value is replaced by null values? If so, is there a way to change this behavior?

Alternatively, you can apply a template after the product has been imported and created by making use of the 'apply template' functionality.
Making use of this feature has, however, some limitations and does - for example - not allow applying a different item model group.
As a result, careful testing is necessary befor you can make use of this.

Not sure if the item template is a field in the data entity. If not, you can create an own customization to add a new entity where you provide an item number and template name. The template name field can be linked to a so called generate method to execute x++ business logic.
