CRM Site lost during OS Upgrade / Error when repairing or installing CRM 2016

We have recently upgraded our servers to Windows Server 2016.  I stopped IIS before the OS upgrade.  Two of the four servers are using IIS.  On the web server, the site remained after the upgrade.  On the CRM server, the sites all dissapeard, yet the folders remained.  In the test environment, a reinstall of CRM added the site back.  But in production, when we try to do a reinstall, we get an error.  It gives an access denied (0X80004005) yet I can connect to the SQL DB from the CRM server with the same account as it is a DBAdmin. SPN's have been set, and I am out of ideas on this.

Can anyone tell me why my sites all dissapeared for CRM after upgrading the OS, and potentially why I cannot just reinstall CRM to get the site back?
