upon customizing the Navigation Bar Color, both after Preview and Publish Theme, the Navigation Bar color does not change. This issue is only seen under IE 11 Version 11.0.9600.18655 with Update Version 11.0.42 (KB4018271)

Did you try clearing cache of the browser?
