Thanks Ryan. Hope that CU16 also fixes the issue with published reports appearing in the Management Reporter Navigation list. It was working as of CU13, however, since CU14 and CU15, it no longer works which forces us to put the links onto user's Quick Links on the Home Page.
It is planned for release with Management Reporter CU16. Keep your eyes peeled for that release coming very soon.

Can you share any more detail on your tweak? I tried changing DefaultBaseAddress in MRServiceHost.settings.config to a couple things but the Application Service will only start up with "http://mrserver:4712". Any details would be appreciated.

Thank you for the feedback, I voted for the suggestion.
I found a way to enable SSL on MR application service port by tweaking the service *.config files and assigning a SSL certificate with netsh. On the client side, I also had to tweak the ReportDesigner.exe.config and ReportViewer.exe.config file.
Report Designer, Reporter Viewer and the web report viewer work fine. The only drawback: the configuration console on the server can't connect to application service, unless I revert to HTTP.
