Limited users get write access only to a maximum of three application tables in the object other than the General Ledger Entries and object listed in "Limited User Included Tables".
Check their permission set. Check if the assembly bom is part of the first three objects that limited user have write access. If not, they will not be able to modify the assembly BOM.
Limited User is restricted for posting any transaction. Creation of New Assembly BOM is not related to that. I suggest you check once your Permission Set on that particular limited user. (I am assuming its not a Super User currently)
