Is it possible to prevent Dynamics portal from displaying the comma within a currency field when displaying thousands. Can a site setting be applied to format currency field accordingly since the Dynamics CRM currency format does not transfer to the portal?

There is no OOB way of doing this, what you can do is to have a JS on ADX form which will remove the "," from currency field and perhaps append currency symbol in text box.

If you are using CRM Portals then it will only show the default system Currency settings
