Is it possible to apply a credit note (partially) to a specific invoice in order to mark it paid? So the invoice would be closed

I don't see why not. I'm assuming you're either talking about a sales credit note or a purchase credit note. In either case, you can perform the Apply documents action in the customer ledger entry/vendor ledger entry window, and select what do you want to apply it to.

The invoice will have a remaining amount left, can this invoice be marked as paid with an amount still outstanding

No, the remaining amount will be there until you apply it to something. If you want to mark it as a loss, make another journal and apply it to the invoice.
