Server side synchronization for multiple organizations

Hello. We're running 365 On-premise (v8.0 December 2016 update) in IFD configuration with multiple organizations. I'm interested in setting up server side sync for all of our orgs. In the instructions found here in the "To run the ConfigureCRMServerSideSync command" section, one of the parameters for the scripts is organizationName. If I need to setup server side sync for all 3 organizations, does that mean I need to run this ConfigureCRMServerSideSync.ps1 script for all orgs?

Yes you need to run this command for individual organization.

yes, you need to run it for every organisation that you have.

organizationName – this is your CRM Org name, Microsoft is typically case sensitive with this, so be case sensitive. (if you have additional orgs to set up, you will need to run command again with that Org)
