If I Qualify a lead to an existing Contact and Account how can I set thee accounts primary contact to this contact since it will not do this out of the box

You would need to set the Existing Contact field to associate an existing contact record.

In the Business Process Flow for the lead, in the Qualify stage, there is a box for Existing Contact and Existing Account.
Simply lookup those values and save the record.
When you qualify the lead, these should be set.
