I have done sales order with price inclusive of tax and shipment is also done.
when i tried to get shipment lines from invoice ,all values except value from "price inclusive of tax " in sales order is copied to respective fields in sales invoice.

I 'll try it in Standard Cronus database.
But however, the database where I tried doesn't have any customisations.. It is raw database only..
I tried it in my standard database and not able to replicate it.
Can you check again in standard Cronus database?
If it works there then it means that it is not working in your database because of some customizations..
