I am wondering if there is a way to get the commissions report to allow me to include invoices that are partially paid. Right now it will not include any of those and I have to run another smartlist to ensure those are picked up and included. It takes an exceedingly long time. Is there a way to include the partial payments?

To change the regular commission report would require a customization (I'm pretty sure anyway). You can get the same information with SmartList, Excel or using an external report writer.
All you would need to do is compare the original doc amount to the current doc amount.
