Hey I have scenario, I have two lookup fields which is hidden in the form and an workflow updating the values to the lookups, now I want to retrieve the values from these lookup fields and need to update the option set based on the lookup values in the same entity.

You can't directly(as in just use a lookup value to set an option set value) - you can only do it using a number of conditions (if "lookup = A", update record: set option set value = A). But, then, you can't use javascript in the workflow either. So, you can either do it "manually" in the workflow (using those conditions), or you'll need some sort of custom workflow activity / plugin

You could try retrieving the lookup values and update the option-set field using WebAPI in Javascript.
