You can use custom code or workflows to close all open line items pending post TO/SO shipment from the warehouse. Here is a possible approach:
Create a query to retrieve the line items with remaining quantities.
Use custom code or workflows to identify and update the status of these line items as closed.
Run this custom code or trigger the workflow at the appropriate point to close these line items after the outbound process is completed.
