Is there away to maintain only one CRM Queue (say QueueForMB1_MB2) in MS CRM for 2 separate emails address (mailboxes- MB1 & MB2).. and when user replies to a email, it should go out "From" specific email address (either MB1 or MB2), to which initial email was sent.
What would be the From recipient for incoming emails if we use forward mailbox configuration. Currently, all the queues are configured with separate individual mailboxes and Case Creation rules and routing rules are configured based on queues.

No, a queue can only be linked to one mailbox. You could have multiple email addresses associated with one mailbox in your email system, but you wouldn't be able to control the 'From' address in CRM. If you want to control the 'From' address in CRM, you'd need separate queues.
You can create views across queues - e.g. a view of items that are in either MB1 or MB2 queue
