You could create a solution on your 2013 instance, add Sitemap to the solution. And also add any custom web resources used by the sitemap (It will mostly be icons ) to the solution. Export the solution and unzip and change the solution version in Solution.XML file to the same version as CE and zip files and import to Dynamics 365 CE. When you import the solution, this will change the sitemap of the Dynamics 365 Custom App, this will not change the sitemap of the apps like Sales Hub or other unified interface based app sitemaps.
If the site map changes are minor, instead of importing from 2013 instance, you can directly make the change on Dynamics 365 CE. If you would like to follow this approach, please use the Ribbon Workbench plugin on XrmToolBox and update the sitemaps directly on Dynamics 365 CE to match what you have on 2013 instance.
