I have two out of box fields in a custom entity when I deploy the solution two fields are missing......
Can you please share more details which OOB field is missing ? Did you check add all assets while adding the entity to the solution? Have you check in the entity --> Field list field are available or not ?
Make sure the fields is available in the exported solution.
BTW where the field is missing is it in the form?

did you include the fields inside the solution?
Check the fields are added to the solution under the custom entity in solution explorer.
