Company A is the main company, when company B created the Purchase Requisitions data of company A is visible to company B.
How can I set restriction for transaction data to another company?

I don't think there is an easy answer to this -see the related link community.dynamics.com/.../230953 which will give you a lot of useful insights and maybe help you side step some issues.
You might try a different approach at user level to restrict all rights by a dimension like company , site or warehouse - at Ax2012 you can also still use RLS.
