Include entity metadata in a solution programmatically

We use Dynamics CRM On-Premise and since I believe 9.0 we've had an issue around some native entities we renamed. The issue is if you export the unmanaged solution, it gets imported elsewhere, and exported again it removes the name changes. The solution to this is to go to the entity in the solution and add subcomponents->check the include entity metadata box. This is not remembered in the solution so we have to do it every time we setup a fresh dev org. We have a tool that runs some operations after the import and I was wondering if there's any C# code that would allow me to do it programmatically.
