Power Users and sa see a company in the login drop down twice. That company only exists once in SY01500. One of the two says that the company has not been upgraded. Other users do not see this extra company

This problem has been reported previously - with very similar symptoms. Here is a link to the article. The fix was to run a script which clears companies from GP tables that were previously removed from SQL.
