At a site, we have an issue where GP basically crashes because the SQL tracking on the SY and GL tables are enabled. This is required in order for Management Reporter to work correctly and give accurate data. If the SQL is disabled on those tables, GP runs perfectly fine. Has anyone had this issue and been able to effectively resolve?

This is the first case where I have heard of this kind of problem. There may be other factors influencing this, or there may be other environmental variables. SQL Server change tracking is a well known function that should not have this much of an impact. A few additional details on what the GP crashing is showing you may be helpful. Otherwise I would recommend checking resources like Richard suggests, or contact support to better confirm if there are configuration settings or lack of resources that is causing GP to crash.
This sounds like a resource issue. You need to check the CPU utilization, RAM memory, and free disk place on the server that is hosting the DataMart services.
