Is there a way to prevent the User creating an Opportunity to not be auto populated in the Owner field? This field is not always being updated because of this and we'd rather it stay empty and be forced to be filled in.

You can use JavaScript as described. If you wanted to avoid code this can also be achieved with a business rule, as shown above.
Tip: For this work you will need to make sure the created by (and owner) fields are on the opportunity form. But if you don't want created by on the form you can set it to invisible.

To implement your scenario you will have to add onload event handler with following function:

if (Xrm.Page.ui.getFormType() === 1){
Xrm.Page.getAttribute("ownerid").setValue(null);
}
}
