Hi,
I'm exporting an unmanaged solution as a managed solution.
The checkbox "Change tracking" has been changed from unchecked to checked.
Unfortunately this change isn't reflected in the managed solution.

are you trying to deploy patch solution?
Can you try deploying normal managed solution instead of patch and see if it works.
The customizations.xml file seems fine.
<ChangeTrackingEnabled>1</ChangeTrackingEnabled>
Check Solution Layers and see if there is any unmanaged layer for that particular entity.
Try to import the unmanaged solution to another environment to see if the unmanaged version works.
If none of them works, just raise a ticket with Microsoft Support
