We recently upgraded to GP 2016. Now our printer settings are off. I can't seem to find anywhere to resolve this problem. Everything shifted to the right and the bottom margin looks like a negative (it is cut off).

This sounds silly, but did you install by accident the A4 module for GP ? or where the reports origininally formated in A4 size vs. Letter ? A4 is narrower, but longer than Letter..
Bringing this post back from 2017 as we have just encountered the same issue with a client that was just updated to GP2016 - on the way to GP2018. In the meantime we have to generate reports and we are encountering a situation where the margins ( bottom ) seem to have shrunk by about 1/4 inch.
Any suggestions?
