In-Transit-Transfers bypassing the VIA site

We are having an intermittent issue where an ITTE is created with a From Site ID, a VIA Site ID, and a To Site ID. When the ship button was pressed to move to the VIA Site ID, it went straight into the ShipTo Site ID. 
Has anyone experienced this issue or have an insight as to what may be causing this?
