When I look in my GL Entries, I can see many entries with 0,00 amount. I am not sure what it is. There are many such entries.

I think, you have set Additional Reporting Currency on General Ledger Setup. If I am right, this entries are here from this reason. Look at G/L Entry at field Additional-Currency Amount. This should be of some value. If so, then it's OK and you have not a problem.
