Any one can tell the difference between the 2 work orders shown on schedule board
some of them only showing line and the other showing as usual
Any idea ?

What Thomas is saying is correct.
Yes, it will make the box disappear.
Go into that Blank Work Order you highlighted above and change the Estimated duration time to something under the end time. It will show the box again.
So if this happen the big box will disappear

That line and time on the blank work order represents the Estimated Travel Duration. It seems that the estimate travel duration has reached passed the end time for that work order.
You mean primary incident duration ?
The lines are usually displaying the travel times. It could be that the duration of the work order is not set and this is why you might not have solid colored square.
