I' afraid this is by design.
When using Server Side Synchronization, CRM is sending the message without saving it. Therefore it will not appear in the sent items folder.
I've found the same performance issues with the full Outlook plugin for CRM 2016. There are a couple of adjustments I've done that seem to improve performance. Not sure if they will solve your specific problem, but worth trying.
