How can we update the document layout for statements for all customers through a configuration package? We have more than 1,000customers, and we can't do it one by one.

You can’t mass-update statement layouts via config packages.
Set the default Statement report layout (company-wide) or use a Default Document Sending Profile. That applies to all customers at once.
