Confirm if Azure DB would be updated as part of CRM clean deployment, does all the data which is synced till now gets deleted from Azure DB as part of deployment.

Nops...as per my understanding.. its will remain in Azure DB. Sync wont explicitly delete any records from your DB.. this is to protect your data as you may be using that DB for historical/analytical reporting.
