I have created a sample company based on the production company. The functional currency is assigned and in MR I can see the company added. However, under the Companies tab in MR the new company is not there. All the others are there with the -CURR suffix except this one. I have tried rebuilding the DataMart, reconfiguring change tracking, disabling and enabling the integration. What else can I try?

When I checked the deployment log file there was the message about Change Tracking not being on so I turned it on and the synchronization process began.

Did you thought about adding the new company to your MR 2012 security ? even as an admin you need to make sure the comapny is checked from the list..
I have another one of these. Just moved GP to a new server and have installed MR. The company is listed in MR as having been added but when I go into Designer the company is not listed. US$ is assigned to this company and this company is enabled to use MR under Company-Options->Setup. I do not see any tables in the MR database that have the company in them. Exactly which ones should I be looking at?
Just another reason why I rarely use MR. It seems every time I need to use it there is some oddball topic that pops up. Thanks for the tip Beat.

The problem when it comes to add new companies to an existing Datamart setup, past CU09 or CU10 I believe, is that the new companies are created with the -CURR suffix.. which I personally find very annoying.. especially if you have already tons of existing defintions with other companies..
What I do is rename the company name a couple tables in the MR configuration database to make them 'match' the regular pattern.. This is even more true when you 'upgrade' your MR instance from an older server and want to import all your definitions into a new build of MR where all the companies would have been created with the -CURR suffix, but your table entries are pointing to the regular names.. This is one move I didn't understand from Microsoft.. No matter which connector you selected to install, it shouldn't have appended a suffix to the company names.. and if one connector is installed, you shouldn't be allowed to install the second one on the same configuration database.. this is just plain weird.

Thanks for the update. Sorry to hear you have encountered a separate issue. I will give a quick suggestion but if the problem continues you will want to start a new thread so we keep this one related to the issue with the company not being available.
Based on previous information, it sounds like you have both the data mart and legacy providers installed. Keep in mind that the data mart companies will use the "ISO Code" value for a currency, while a legacy company will use the "Currency ID" value for a currency. These are not always the same depending on how the GP currency was created. For example, for the demo currencies you may have a currency ID of "Z-USD" but an ISO code of "USD". To properly select which currency value is needed for your report, set the company as the default company in Report Designer. If using a reporting tree, keep in mind that you will likely want to use either all data mart companies or all legacy companies in the tree and in the report definition or you may need to set up additional formatting to prevent a data mart company from using a legacy company's currency ID or vice versa.

Well now I have the company there but when I run any existing reports it tells me the USD is not defined in the company even though it is. So I tried to create a new report and that report works fine. Are there any tables I can manipulate to get the existing reports to work? There a lot of reports and it will be tough to update them all.

Thanks for the details. I am not sure I understand the issue. You mention that in MR you can see the company added, but also that under the Companies tab in MR the new company is not there.
I think maybe what is happening is if you are using a company which ends in -CURR, that is a Legacy company and not a data mart company. Legacy companies must be manually imported from the Legacy provider in the Configuration Console and would not be effected by any operations done to a data mart integration. You may have this already but I included the link below to download the GP provider guide which includes a section on using the GP Legacy provider to import a company:
