If I have to create a new database for existing store, can I keep all the sales history in HQ database?
Let say one of my store DB is gone, then I will have to start with a new database. I remember doing this last year and after create a new DB for existing store, I am missing some transactions. It is not just one or two, I am missing couple month's transactions. I think this happened right after I sync. DB...
Is there any way to keep all my sales history on HQ DB and create a new DB for SO level?

I'm not sure if this is what you are looking for, but in Headquarters Administrator, after connecting to your headquarters database, there is an option under the "Database" drop down menu to export. Using this, you should be able to export a Store Ops database for a particular store from the HQ database. There probably will be some additional configuring to do once the database is loaded, but it should contain the most recent sales data in HQ.
