Hello, everyone.
Is there a possibility to manage the timeline filters by javascript?
I have found setFilterXml function when I get a timeline control, I try to pass the fetchxml there, but it doesn't work.

There is no supported way on how you can customize that control using JavaScript - docs.microsoft.com/.../controls
My recommendation - don't waste your time on something that can break the next time Microsoft rework anything in the control and find supported way to achieve your requirement. BTW - what is your requirement?

We want to filter the timeline by default so that users will see only notes by default and give them the possibility to turn on activities or posts for example by checkboxes if it is needed.

You can restrict the user only for specific activity by removing the activities from timeline control, However the requirement of adding a checkbox, unfortunately as of now this is not possible.
