If a BOM appears on the stock status report, are the individual components of that BOM (and associated costs) removed from the individual item counts?

Yes - if a Made item, represented by the BOM on this report appears in stock status, it has been produced, and the component items required to manufacture the finished good item were removed from raw materials when production was reported.
