We have been having issues with Negative QTY IN USE as it is affecting our QTY ON HAND, but we cannot transfer them as per pictures below. How can the Negative Quantity On Hand be removed

Try the "Reconcile Inventory Quantities" tool:
Tools > Utilities > Inventory > Reconcile
This process will update the current item quantities based on the available transactions. Use this tool if you suspect your inventory quantities are incorrect.
